Don't stick it to the face, it should be only glued to the back where you staple it. (3mm)
I don't know what you're utilising as backing for all your work, but I used 5mm white stock( sign card) which is water resistant and has the same flex as the original.
I remade mine recently with marine ply varnished. When I covered them with 3mm foam as per the original it was impossible to glue stretch the vinyl over the foam to get a perfect finish. So, in the end I cut new vinyl and glued directly onto the ply. While a little harder than previous it is relatively easy to get a perfect finish. Be very careful about any slight imperfections on the surface you're gluing to. Even a brush hair will leave a slight impression through the vinyl.
I love MDF for lots of stuff. But it just has no resistance to moisture and is in fact highly hydroscopic. It'll get heavier, thicker and softer over time.
Door cards is an area you can really impove upon with no one the wiser. I used corflute board (plastic cardboard) for the rear parcel deck, and 4mm marine ply for my door cards. My 68 is getting coreflute door cards as an improvement over the ply. You'll never have to worry about a waterproof membrane or future water damage.
